I have three dishes, one on the house, another on the shop out back and one for my trailer. If I change out the LNBs on all three to the new 3-satellite LNBs and advise Shaw Direct of the change will they all work? Can I change just one LNB?

When you call Shaw to inform them you've upgraded a LNB, they will mark all receivers on your account for the upgrade. This means any receivers using the old LNB will no longer work.  You must upgrade all your LNBs at the same time.
